I don't know what to tell you....there was a very clear and important difference in the scan results dependent on which way the emulsion faced.  The tech support person said it was based on the way the light reflected from the thicker Fuji emulsion and 'fooled' the scanner focusing.  It was clearly being explained in 'layman's terms' so I certainly can't explain the science behind it.
