Unless the scanner is badly designed or constructed, it's probably not 
worth the trouble.

Examples:
1. I frequently use glass mount film holders with the Nikon film 
scanner.  That adds two thick panes of glass, yet I haven't noticed any 
difference between the use of glass and glassless mounts.
2. Scitex scanners are flatbed scanners and its performance doesn't seem to 
be affected by the pane of glass.
