Sounds like you have a great system.   A couple of questions:  Does
SilverFast 5.5 for Nikon LS2000 have NegaFix?   I know that the early
SilverFast for Nikon said that they could not get around some of the
automatic correction of colors in the scanner so could not use the NegaFix
type of feature.  Second question, I also have calibrated my
scanner/monitor/printer - (another topic for discussion) - However, when I
use the calibration profile on the scanner  with SilverFast 5.2, SilverFast
does not remove the color mask on negative film.  I guess the makes some
sense in that the program wants to give you exactly what the scanner sees,
but it is not very helpful in getting closer to a final product.  Any
thoughts on this?

I did find Ian's site the other day, and plan on going back and going
through it.

I use SilverFast AI (5.5) with my Nikon LS2000 and can't say enough good
things about it. Works perfectly all the time. Very little to do when I
finish
the scan and go into Photoshop. I also have the IT8 target. However, you
have to have your monitor calibrated properly as well. My prints come out as
close to perfect as one can get but part of that is because I also have
custom
profiles for printing on my Epson 1280.

The new feature on ver 5.5 is nega-fix. The color work I do on the magazine
is as close as one can get using the LS2000 and SilverFast AI.

I wouldn't be without it.. nor I do I believe that there is software on the
market that can come even close to what it can do. I'm not saying this is
the
problem, but if you are not getting good results with it, aside from the
scanner, I would suggest that a visit to Ian Lyons home page is worthwhile
to
ensure that it is set up properly with PS. Most of my scanning is 36 bit but
I
have done 48 bit raw scans and have great results. Again, check out Ian
Lyons home page on this as well. I should add that I am using Win98
(original) and my monitor is calibrated using ProveIt 4.0 and the
colorimeter
which provides a custom monitor profile. I create a custom monitor profile
about once a month.
