Take a look at the software section of www.panoguide.com.  They have quite a bit of information about generating panoramic images, with stitching being one part of the process.

I've had good luck with Panavue Image Assembler (www.panavue.com) although I've only used it to stitch  pieces of of a larger image that was scanned-in in sections.  Panavue, as well as others, have trial versions available to see if it meets your needs.
