Apart from building software as root?  (Which is quite wrong.)

It is hard to tell.  But if no non-empty .types file is produced then
gtk-doc does not recognise your

GType my_foo_get_type(void);

declarations.  Do they look as usual?  I.e. as in Gtk+ or other common
packages?
