Epson says it is a major no-no.  But I do it all the time on my old
StylusPhoto and my new Stylus 900.  About the only negative thing it does
is resets the ink guage so the printer thinks it has a full cartridge when
it is only partially full.  You need to seal the vent holes and the pierced
seals at the exit ports if you remove a cart since it can drip.  I put a
strip of clear waterproof Duct tape (from my local Walmart) over the exit
ports and then just let the printer pierce that when I reinstall it.
Haven't had any problem with that yet (knock wood!).  On a 3000 it is a bit
difficult to seal the exit port so I just put the carts in individual
plastic bags and seal the bag. They sometimes suck in air which can cause
problems so before I reinstall I stick in a hypodermic and draw out any
extra air.
